As far as I know (based on the WikiMatrix data for MediaWiki) MediaWiki supports Hebrew and right-to-left layout.

Does anyone have an idea how to enable Hebrew for a fragment of a page?

Currently this page looks bad due to the left-to-right layout which causes a mess when Hebrew and English words are mixed.

Sorry, I've never used right-to-left text. I've taken a look at the source code of a he.wikipedia.org page [1] but there's no markup. I also checked what software is used by he.w.o, but I see no special plugins for r-t-l.

You probably can't use '<p dir="LTR">', but div and span tags work, so maybe you could use '<span style="dir: LTR;">TEXT HERE (Hebrew text, I guess)</span>'

For some reason the 'span' tag did not really have any effect within the Wiki page, so I had to use 'div'. Still, the 'style' attribute did not work for 'dir'.
Then I followed some of the links given in i18nguy site and it got me closer to my objective. I saw in the W3 site documentation of HTML4 another example (with the 'Q' tag, though - but I guess the attributes apply to other tags, too). In that example the attributes that were used were 'lang="he" dir="rtl"'.
So I tried '<div lang="he" dir="rtl">My mixed direction Hebrew/English text</div>' and it worked (You can see how I use it in the latest version of this page).
Still, it sounds weird that there is no official MediaWiki support for BiDi.

Converting transcript to subtitles file

Now that I think of this, when I am done with the transcript translation, how do I convert this text format into subtitles file format?

Is there any automatic tool (script?) that can do that?

Currently the only path I can think of is taking the English SRT file and manually replace the subtitles text in that file with my translation... that would be annoying.

I checked with the guys at FSF. They'll indeed need it in .srt format.

I haven't used these formats before, but it looks like it would be easy to convert your current format into .srt format. Someone who uses emacs could do it. So, the subtitles you've done already don't have to be changed - someone else can transform the format later. And for the rest of the subtitles, if you could start using the .srt format, that would be good.
The only problem I see is the subtitle number. If you just start using the .srt format now, you won't know what subtitle number to use. I think the subtitle number lines will have to be reviewed by the human that's adding the subtitles to the film anyway, so you could use the .srt format, but just omit the subtitle number line.
